Human microbiome research now requires more than larger datasets; it requires reusable infrastructure that makes microbial ecosystems comparable, interpretable, and clinically actionable. In this presentation, I will describe our efforts to build such infrastructure across the human gut microbiome and virome. After briefly reviewing bacterial reference resources and phenotype-aware microbiome studies, I will focus on the virome layer, where incomplete references, uncertain phage-host links, and limited viral protein annotation remain major barriers. I will introduce complementary resources and tools, including the Gut Phage Biobank, SinProVirP for efficient virome profiling, VirHost Hunter for phage-host assignment, and ongoing VIPER work for confidence-aware viral protein function annotation. I will then discuss how foundation models can become the next layer of microbiome infrastructure by learning reusable representations across genomes, metagenomes, and cohorts. Finally, I will outline a federated foundation-model framework that could enable privacy-preserving, multi-cohort microbiome learning without centralizing sensitive raw data.

李俊桦博士现任深圳华大生命科学研究院研究员、分院副院长,兼任深圳市未知病原体应急检测重点实验室主任、中国科学院大学硕士生导师、华南理工大学博士生导师。李博士长期从事人体微生物组、病毒组与生物信息学方法研究,致力于构建面向大规模队列和跨研究比较的微生物组数据资源与分析方法体系,推动人体微生物组研究从数据积累走向机制发现、精准干预和可转化应用。迄今以第一作者或通讯作者身份在Nature Biotechnology、Nature Ecology & Evolution、Cell Host & Microbe、Nature Medicine等国际期刊发表论文 40 余篇,Scopus H-index 为 44;连续多年入选科睿唯安“全球高被引科学家”(2019、2020、2025)和斯坦福大学/Elsevier“全球前 2% 顶尖科学家”(2022–2025)。李博士重视科研成果转化与标准化建设,已获授权发明专利 16 项;牵头制定国际标准 ISO/TS 20853,参与制定国家标准 GB/T 40226-2021 和 GB/T 43628-2023,推动微生物组检测与噬菌体应用的规范化发展。相关成果获 2021 年中国产学研合作创新成果奖一等奖。李博士同时担任国际标准化组织生物技术委员会(ISO/TC 276)专家成员、国际百万微生态计划(MMHP)联席主席,以及Frontiers in Medicine、Frontiers in Public Health、Microbiology Spectrum编委,并长期担任Nature Reviews Bioengineering、Nature Reviews Gastroenterology & Hepatology、Cell Host & Microbe、Cell Metabolism、Nature Aging等国际期刊审稿人。
